It's not a word I would use in these contexts. "That roast beef is overdone" or "She has overdone the amount of exercise she takes each day" are more likely uses.

Very generally speaking, the idea is that something you do is overdone, ie done too much.
Thus, it sounds natural that protests are overdone because the underlying idea is that people are performing the action of protesting. There's an underlying action.
