Had you only these/this much files/pictures/photos? I thought you had at least 1000 files.
Only these/this much? I thought you had at least 1000 files.

I would say:

You had only this many files/pictures/photos? I thought you had at least a thousand files.
Only this much? (Or: Only this many?_ I thought you had at least a thousand file

Don't use "much" when you are being specific. The files are countable, so use "many."
Also, "Had you" is awkwardly elegant. "You had" is more normal wording.

No. Many is a group noun. It takes a singular. Always "this many."
