1. One of John's hands is bigger than the other.

2. John's one hand is bigger than the other.

Are the above sentences acceptable?

I agree - if you hear "John's one hand" you think, halfway through the sentence, that John has only one hand. However, you could say "John's left hand is bigger than the other," although it would probably be more natural to say "John's left hand is bigger than his right hand."

"One of John's hands is bigger than the other" is fine.
