No. They're different.

When I ask someone "What's on your mind?" I'm usually asking them what is causing them to worry. On the other hand, "What do you have in mind?", to me, is an offer to listen to a suggestion or a proposed plan.

All these little words like on it at are related to their physical nature.
If something is on your mind, it's on top of your head like a heavy weight pressing down - a worry.
If something is in your mind, it's like a tool in your hand or bag, something you hope to use - a plan.
