They are both correct. If it were my choice, I'd use the second one.

The first line has "A company". You used "The company" in 1 and 2. I think you should have kept it "A company".

Changing "the" to "a" only changes the noun phrase from "definite" to "indefinite".
This change is totally unrelated to "defining" and "non-defining" clauses.

You can have a defining clause after a noun with "the" or with "a".
You can have a non-defining clause after a noun with "the" or with "a".

You have defining clauses in your example. It wouldn't make sense to change them to non-defining clauses.

I heard like the usage of "of which " is quite rare with the definings.
So I was tempted to use it with non defining and changed it into non one.

It's not so rare, really. It's less common to have "of which", "to which", "with which", and so on, compared to a simple "which", but they are all used.

"whose" is a common substitute for "of which" or "of whom".
