Which is the correct form to be used: We note / noted that analyses of the following expenses were not provided..........I think we should use noted, becoz of an action that has happened. Correct?

Both are correct.

You may also use : We wish to note that analyses of the following expenses were not provided.

I guess you could say that "to note" may be stative in this case. It's similar to:
We see that you failed to provide etc. (simple present)

In this case "to note" means "to notice," not necessarily "to write down."

Of course there's nothing wrong with the simple past.
The failure to provide was surely in the past, but the author's noticing it could be in the present or in the past.
Nevertheless, you could use present tense for the second clause as well, when referring to a report:
We notice on the report that you fail to provide etc.
We note that the following items are not provided. (are missing)
