Your question is not clear. If there were no "not", you couldn't form the structure not only ... but also ....

There is no structure such as only ... but also .... That wouldn't make sense.

In mean without but:

or
Our cooperation is possible only because ...

It doesn't matter. You can use either one.
Personally, I don't have much of a preference, but I would probably use the first. Others might prefer the second.
