What's the difference between 'N.N', in place of the name of a player, and 'beginner'?

In that context, I think it started off as nescio nomen which is Latin for "no name" (It could be thought of as either)

It means that the player's name is not recorded or known, or that they entered the contest not wanting to be identified

They might not be a beginner - they might just not want to be identified. It is very similar to the use of "anon"

Here is a web page where the title of the page is intended to be amusing. It shows some games with quite a famous player versus NN. It just means that we don't know who the opponent was. In some cases, NN wins, which shows that the player is not always a beginner ...
