I also wonder which one is better between A(the singular noun) and B(the plural noun).

Could you tell me where I can board (A) an international flight / (B) international flights to Hong Kong?

None of it is natural. Why would you say that?  We always check in at the airline desk and directions to the gate are given unsolicited.

Both are correct except it perhaps sounds as though you haven't booked one and are just asking more generally.

Could you tell me where I CHECK IN for (A) MY international flight / (B) international flights to Hong Kong?

If you have to transfer, you might need to ask someone where you can board your international flight, especially when the transfer airport is very big and complex.  This question is for that situation. If it still sounds unnatural, could you correct it?
