I'd leave out the redundant "calling you" at the end, giving the simpler

"In the future, the secretary will call you for the orders instead of calling me." --Does it give the same meaning?

I see your point. In written form, the "instead of me" is ambiguous. So perhaps the "calling you" on the end is needed after all.

"She will call you instead of me" can be said two different ways: with vocal emphasis on "she" or on "you".

"She will call you instead of me" would mean I used to call you, but now she will call you.
"She will call you
