I think that 'it's a shame that' as a common phrase is synonymous with 'it's a pity that' – but the whole situation (unpleasant email, different company) makes it difficult to guess whether either remark is appropriate. I have a feeling that the comment is not a good one to write to a customer, unpleasant or not, in any case.
