Which of the given choices best fits the sentence.

Neither A (In which) nor C (In that) can be the answer because the sentence already contains the closing word "in" as part of "location" information about the shoes. You can say, for example, "In the suitcase in which you put your shoes." But you cannot say "In the suitcase in which you put your shoes in."
B (Where) is not the answer, because

But "in the suitcase.." is just clear enough without the clause.
