The main difference is that you can live for years in an English-speaking country without hearing the word 'stipend'. It's very rare. It also has some meanings other than 'salary'.

It is really a big shock for me to hear that.
I read that word while I was reading an article about a scholarship to France.
Your correction will be appreciated.

In the US (Clive is Canadian), the word "stipend" is quite frequently heard in academic and church contexts. This is a temporary, and very minimal, payment to someone. "Salary" would mean a quite substantial payment to someone for a career-type of job that is intended to be permanent. A stipend on the other hand is a very minimal sum that is for a temporary period only.

You might also like to look at the word honorarium.
