Modification of prepostional phrases

I have learned that

"Proximity is one of the important guides to the relationship between words. This, the flow of the sentence, and the logic of the modification indicate this to be the case. To modify "clear," move the phrase closer to the word you wish to modify."

"But you can, if you wish, make it clear in some manner that you are alone."

And then when the prepositional phrase is located behind "clear", does it only modify "clear" or "make clear"? If I want to modify "make", where should I put the prepositional phrase? Before or after "make'? Like "to make in some manner it clear" or " " to in some manner make it clear"? What do you native English speakers think?
