My question is: Can we use "any" to substitute "whatever" in this case?
If you are unable to attend the interview, for whatever reason, you are expected to inform us as soon as possible.

Do you mean that, if there is a comma after "interview", we must use "whatever"?

For some reason, the comma works with 'whatever' but not with 'any'. I think it is because 'for any reason' is a more fixed restrictive phrase.
