If my mother asks me "Who broke the glass?"
Should I say, "It's not me*" or "'It's not *I"...?

I agree. I prefer to use the grammatically correct statement.. when writing, however when speaking I will use me.

Both forms are grammatically correct, but It was not I would be inappropriate in all but the most formal English. (It’s not I would be completely pointless, though.)
