"What I want to be doing three years from now?"

That's not correct. You need another verb:

"What is it that I want to be doing three years from now?"

"What do I want to be doing three years from now?"

These sentences are asking oneself, "In three years, I'll be doing something. What do I want that 'something' to be?"
