No, it's unnatural.
You apply for a job, or you submit an/your application for a job.

Not really, even though it may be understood. You can say " fill out an appication..", or as suggested " submit ".

While I don't see an advantage in "make an application" over simpler options such as "apply", to me it sounds like fairly normal and natural English.
