I went there last September. Does it mean September in 2015 or September in 2016? I am confused.

Words like "last," "next," and "this" used with dates are ambiguous. "Last Sept." is ambiguous. It can mean either Sept. 2015 or Sept. 2016. You have to include the year.

Another example. Today is Sun., Nov. 13, 2106. If you say: "I'm flying to New York next Fri.", do you mean Fri., Nov. 18, or Fri. Nov. 25? This is unclear without further information.

Not always. If I am speaking in November 2016, I say 'in September' for September 2016, and 'last September' for September 2015.
