knocking someone down=hitting someone to the ground
running someone over=the car is passing/is going/drives over that person (much worse!)

Now, in careless writing, they are made synonymous:
-----
run over

transitive verb

2 : to collide with, knock down, and often drive over

We often hear "run over" when we really mean "knocked down". Unfortunately, just a couple of days ago a woman was, in fact, knocked down by a bicyclist and subsequently run over by a bus here where I live.

It depends on what you are trying to mean.

'Knocked down' by a car means the person was hit by a car and the person fell down.

'Run Over' by a car means that the car actually drives over the person.(Maybe after knocking him down...)
