It is my opinion that the first example refers to a football competition.
Therefore «have knocked out» means «have beaten and therefore knocked out of the competition».

Took me a minute to work this one out. It's much easier if you give us the context, as the sentence or two before this one should make the situation clear.
"It's the second Premiership team Doncaster have knocked out, after they beat Manchester City 3-0 on penalties."
The 'It' does not refer to either Doncaster or Manchester City, but another team.
