"It's none of your business" is the more natural expression. The word "affair" is only ever used in modern speech for an adulterous relationship; as in the following:

"While visiting France, she had an affair with a married man."

Many thanks to all of you!

So, do these carry the same meaning?

(What I do is) not your affair.
(What I do is) none of your business.

Yes, ( although the use of the less common expression also tells me someting about the speaker ).
