Would it be right as well to say:
It's my first course in Kings Language School.
If yes, what's the difference in meaning?

You might say, "It is the first course I've taken since I've been enrolled in Kings Language School."

But, of the two alternatives you mention above, common usage would be, "It's my first course at King's Language School."

I don't know that there is any difference in meaning, it is just a question of accepted style.
