It was nice seeing you - when you have met the person for the first time.

It's been nice seeing you-when you have met a person you know after a long time

IMO:

1. More appropriate when NOT speaking to the other person face-to-face.
(you're talking about "seeing" him in the past)

2. More appropriate when you're seeing and speaking to the other person directly.
(you're talking about "seeing" him with "seeing" still connected to the present)

They're both pretty much the same for me - I'd say either to someone when saying goodbye to them, particularly if it's someone I don't see very often.
