It was in the zoo/ the zoo where Tom saw a lion.

1. It was the zoo that Tom saw a lion.
2. It was the zoo where Tom saw a lion.
3. It was in the zoo that Tom saw a lion.
4. it was in the zoo where Tom saw a lion.
5. It was Tom and Jerri that I saw in the zoo.

Which are grammatical among them?

These are:

#1 could be corret, too, If you add an 'in' at the end. Thus, "It was the zoo that Tom saw a lion in.", and #4

Note also that 1/2/3/4 do not all have the same meaning.

I would prefer "at the zoo". Different interpretations can be put on some of these, depending on whether you want to explain where Tom saw a lion or explain which zoo is meant. I can't see any valid use for (1) though.
