It was great to meet you in person

Is there a better way to communicate this information if you have always spoken to the person on the phone?

Meeting in person means meeting face to face in a live situation. Skype video conversations might obviate this, but if you have only spoken on the telephone you have not met in person. If you have spoken to the person many times by phone (and perhaps over several months or even years) you might wish to say something like 'it was finally great to put a face to your voice after all this time'.
