I did not expect that you had lost your iphone!

or

Try not to make thing more complicated than neccessary. NO need to use relative clause here. Just simply say: I didn't expect you to lose your Iphone.

Just simply say: I didn't expect you to lose your Iphone.

Or "....have lost your Iphone"
