"Is this an inevitable problem?" is a correct question. It could work in your context, provided it is obvious to the reader what "this" refers to. However, it probably would be better to replace "this" by a fuller description of what you are referring to.

"Then eventually, is this an inevitable problem?" does not read very well. You could say "Will this eventually be an inevitable
