You should add a comma between "in" and "on". Otherwise it is grammatically correct.

"You know how your eyes burn and a headache comes rushing on, in those first hours and days back in Tehran?"
(Your second post suggested that by switching in and on, it works better. While a headache comes on, it can come rushing in as well. But hours and days are better introduced with "in".)

Thats what I thought, because you can say 'on the days but not on the hours right?
