Is this sentence correct?

"The problem is, membership dues are late."

You need to say
eg "The problem is membership dues are late."
Better is "The problem is that membership dues are late."

Is it because 'the problem,' needs to be an independent clause since it's the antecedent?

You need a main clause and a subordinate noun clause, and they should not be separated by a comma. Please look again at my examples.
