No. You're making it more complicated than it needs to be.

They told me who they thought did it.

The meaning is understood, but the construction has some issues. First, we have to establish: is it "they thought they know who did it?", or "they were thinking they know the person who may have done it. " To have done it" as stated in the second sentence is almost the same as saying " yes, they think he did it, ! " There is a big difference.

Consider:
They thought Tom stole the money ( assumed perpetrator and crime)
They thought Tom was the one who MAY HAVE Stolen the money. (Assumed the the possibility that person who may have committed the crime). The first example has a much heavier consequences in my opinion.
So If they were only thinking, or assumed that they know who did it, that maybe bettered expressed as " they told me they know who may have done it.
