A bit confusing. You need to clarify that. It can mean both of:

Please acknowledge in email the receipt of the documents.

Please acknowledge the receipt in e-mail of the documents.
or
Please acknowledge that the documents have arrived in your e-mail. .

I was thinking you meant the "the" before "receipt," not "documents."

If you say "via an e-mail," I am now thinking that you want me to send you an e-mail after I get the documents. My first reading is not that you are sending me the documents in an e-mail.
