Is it grammatically correct?
Pedestrians on the top and bottom step alternately.
Don't mistake which will step first.
The sentence "Don't mistake" seems unnatural for me.

Don't mistake followed by an indirect question is very rare, but it does occur. It seems unnatural to me as well. I'd call it borderline grammatical.
