2) You come here yesterday, didn't you? ---Wrong. You can't use the simple present tense with a past tense in tag questions. You come here, don't you? will be correct though.

I'm still confused about this kind of questions:

1) Didn't you come here yesterday ?

2) You come here yesterday, didn't you?

Aren't they the same questions but just the different way of writting?

They seem so but in the second sentence you want a confirmation from your friend. The speaker seems to know the truth but in the first sentence it is just a question. You can read a different comment from someone else.
