Basically 'it' here refers to the relationship. If 'it' may also refer to 'they have worked together for a long time', or 'glance each other in a bar for a long while'. ect.

'It' needs to refer to a thing (a noun or a noun equivalent).

eg By slow degrees, their glances have blossomed into a feeling of love.
