Now, about the last one, I don't have to separate the second sentence and capitalize the 'd' of 'do' even though the auxiliary verb is different, not 'should'?

This is actually two separate sentences:

Do I have to finish it in an hour?

And when you combine them with the conjunction and, just follow the normal rules of punctuation. You did that correctly.
