Instead

it is correct in the following sentence the use of "instead":

In the three-dimensional stationary problem, the diffusion tensor depends on all particle positions, instead in the two-dimensional problem, the diffusion tensor depends on the relative distance of each particle but not on the position of the other particle. In confinement, the dependence on the distance is instead of for the bulk system.

I suppose it's ok, but you need a comma after "instead".

but i'd prefer

...on all particle positions, unlike in the two-dimensional problem where, the diffusion tensor....

The use of "instead" in the first case is not correct, and I think also for the second case but I am not sure maybe there is some word missing:
