Why do we say, "He hit me in the face," while the actual punch was on the face. He is not inside your face. Is he? I am confused. Please explain.

It is idiomatic. Perhaps there is some suggestion of penetration through the plane.

He hit me in the face.
He slapped me on/in the face.
He hit me in the stomach.
He hit me in/on the arm.
He slapped me on the back
He poked me in the eye.
He poked me in the chest.
