In/at different places

Hi

Does "in" and "at" change the meaning of the following:

He annotated the text in several places.
He annotated the text at several places.

The reason why I'm asking is because "in" usually implies "physically inside" whereas "at" implies "in the vicinity of something".

Thanks!
