"in which" --- enlighten me, please.

I do not understand why "in which" is used in these example sentences.

1. Autoimmune disease is a general term for several disorder in which the body produces antibodies against its own substances.
If I deconstruct the sentence based on my understanding, then, they will be

Autoimmune disease is a general term for several disorder.
the body produces antibodies against its own substances in disorder.

2.Relationship means a way in which two people or two groups behave towards each other.

If I deconstruct the sentence based on my understanding, then, they will be

Relationship means a way .
two people or two groups behave towards each other in a way.

The thing is none of them do not make any sense.
so I think that those example sentences should not be deconstructed in the way that i did. I mean they are not the relative clause used with preposition, such as "This is the house in which i live.", right?

Can I use only which or that instead of "in which" in those sentences?

Does the word "in which" have it own usage style?

'In' has the idea ofcontaining, inside
Let's first consider a simple, physical example.
Here is Tom's house.
This is the house which Tom live in.
This is the house in which Tom lives.
Are you happy with 'in which' here. If not, we should discuss this further.
