Here is my way of thinking.

There were some rainy days ,but it was a nice day in particular =
it was particularlly (especially) nice day.

There were some rainy days but it was a nice day in general =
basically (as a whole) it was a nice day

So for me the first choice sounds more reasonable and I 'd go for A .

Well, you interpreted "a holiday" as "a day". However, "a holiday" in BrE, unlike in AmE, isn't restricted to one day only and "some rainy days" tells you exactly that--- the holiday spanned several days and while there were some rainy days, the holiday, as a whole, was nice.

The same is true in American English - a holiday can be one day (like Independence Day), or a vacation of many days.
So I agree with Ivanhr's logic, that in general, (in spite of the rainy days) the holiday was nice.
