Noon is a specific time. We can't use 'in' as we would with morning or afternoon. We have to use 'at', as we would with any other specific time (at 3pm, at noon).

He is arranging the books at /on / in the cupboard after / before noon.

As mentioned by Nona, it has to be "in the afternoon" or " in the morning".

I would say,

He is arranging the books in the cupboard in the afternoon/morning.

By the way, do you realize that a cupboard is used for storing food, utensils and etc? I think you mean a book shelf.
