In followed by verb+ing VS by followed by verb+ing

Hi, Could someone please explain clearly when to use IN or BY followed by verb+ing? here is a simple example:
- Prior planning helps in setting up the schedule for meetings ...
- This operates by setting up the schedule in the automation process
