How about this?

She sat comfortably when she is rocking her chair.

I think you should use "in" for a rocking chair.

Your new sentence is okay, but use "was rocking" because you used a past continuous form of "sit". Also you could change "when" to "while" since the sitting and rocking actions happen at the same time.

She sat comfortably while she was rocking her chair.
