There is a difference between man and animals: the relative absence in man of instinctive regulation in the process of adaptation to the environment.

About "in the process of..", does it modify "instinctive regulation (i.e. instinctive regulation in the process of...)" or "the relative absence (i.e the relative absence in the process of...)?

It would have to modify "instinctive regulation" adjectivally. It would not make sense modifying "the relative absence."
