If you have been in to see us, we thank you for that and look forward to seeing you again. If not, we wish to welcome you back to check us out, taste our fabulous food and have a drink.

My boss thinks there should be a comma after "again" instead of a period. I think it looks like too many comma's. I'm not the greatest at grammar and need your help. Thanks!

Your boss is wrong. Your period (full stop) is correct.
I would perhaps end the second sentence like, e.g., "... and have a drink in our restaurant."
