Is there any difference between these two sentences?

a) I'd rather you didn't smoke.
b) I'd prefer it you didn't smoke.

B is not correct. You can say I’d prefer it if you didn’t smoke or I’d prefer that you didn’t smoke.

They all have the same meaning.
