I'd been silent for too long

You make a bad joke

Your friends remain silent

You: ' Sorry. I'd been silent for too long, so I thought I should crack a joke.

Should the boldfaced part be "I've been"? I'm refraining from using it because of "so I thought". Mixing those two tenses doesn't sound good to me.

"I'd been" is correct there since "I'd been silent" precedes "I thought". However, "I'd been silent for too long" seems just a slightly strange thing to say in your scenario. It seems more like something you would say in a more formal or serious situation.
