I was wondering if you had seen the files or not?

OR

I was wondering if you have seen the files or not?

Which one is useable? Are the both correct?

Both are used. The past continuous is often used before either the present perfect or the past perfect. Technically, one might argue for 'I am wondering if you have seen' vs.
