I remember your being in a relationship for a while. Now it is both OK and formal.

Here's my take on these sentences.

I remember you being in a relationship for a while. (= I remember you (from when you were in a relationship)

I remember your being in a relationship for a while. (=I remember your relationship)

While sentence #1 is often said with the meaning of sentence #2, I think #1 can also have an additional meaning.
